So I deleted an image, outside of Godot, learned that I have to deleted it in the engine, so I put it back, and deleted it from in Godot, but I still get errors, I deleted a TileMap that was connected to it, and still got errors.

It seems I might have to delete the World Instance?
But even then I still get errors for the TileMaps thing missing.

This is so frustrating.

This is because your world scene is still referencing the deleted scene. When you delete things in the engine, godot will usually warn against doing so if it is still referenced by something else. If you attempt to open the world scene, it may prompt you about the missing references that will give you a chance to fix it. If you don’t need them, click ‘Open Anyway’ and remove them from the scene.

Nobody knows what was in the scene to cause these errors. It requires manual intervention.

I decided to delete the tilemap scene, and it seem to have been the thing causing the problem.
