So I was just working on my project and godot just deleted all my scenes. What can I do?
That can’t be possible. You must have moved the files or accidentally moved the project files to the Trash folder of your computer.
Do you work on your project on a removable drive, like an USB stick?

It would say that the file is missing completely and there is no such directory. This is what it should say if it is missing
